It seems that virtual bones aren't being processed as part of the bake to control rig workflow. This was reported on the linked UDN. When baking to control rig, it seems that virtual bones use the ref pose and no longer follow their target bones.

Steps to Reproduce
  1. Open the Lyra project
  2. Setup an animation such as MM_Rifle_Idle_Hipfire to play on SKM_Manny in Sequencer
  3. Hit Bake To Control Rig
    1. Note how the virtual bones (eg. VB IK_Hand_L_weaponSpace) now appear to be in ref pose
    2. As a workaround, saving out a sequence asset and then reloading it via the r-click options seems to reprocess the virtual bones
